[The Roll] We are looking for a Structural Bioinformatician who will own the 3D characterization and optimization of our antibody drug candidates. Working in close partnership with our NGS team, you will transform sequence data into actionable structural insights—predicting binding architectures, evaluating developability, and feeding structural intelligence back into sequence selection. Your work will directly determine which candidates advance toward preclinical development. This is not a support role. You will have end-to-end ownership of our structural prediction pipeline and a seat at the table when lead selection decisions are made. ▼What You Will Do
• Structural Prediction Pipeline: Build and maintain our antibody structure prediction pipeline: - Leverage AI-based structure prediction tools and classical homology modeling to predict antibody–antigen complex structures. Critically evaluate prediction confidence and communicate structural uncertainty to the team. • Binding Analysis & Lead Prioritization: Perform protein–protein docking simulations to map epitope–paratope interactions, identifying key residues that drive binding affinity and specificity. Provide structural rationale for lead prioritization. • Developability Assessment: Conduct in silico developability assessment—identifying aggregation hotspots, stability risks, and solubility liabilities—to flag manufacturing risks before wet-lab investment. • AI-Augmented Design & Validation: Apply and evaluate generative AI approaches for protein design to propose sequence optimizations. Benchmark AI-suggested variants against physics-based predictions to ensure reliability. • Wet-Lab Feedback Integration: Compare computational predictions with experimental results (SPR, cryo-EM, HDX-MS) to continuously improve prediction accuracy and refine modeling workflows. • Cross-Functional Communication: Translate complex 3D structural data into clear, visual insights for cross-functional stakeholders—enabling non-computational team members to make informed decisions. [担当業務] • 構造予測パイプラインの構築・運用 AIベースの構造予測ツールと古典的ホモロジーモデリングを活用し、抗体―抗原複合体の構造を予測する。予測の信頼度を批判的に評価し、構造的不確実性をチームに伝達する。 • 結合解析とリード優先順位付け タンパク質間ドッキングシミュレーションを実施し、エピトープ―パラトープ相互作用をマッピング。結合親和性と特異性を駆動する重要残基を特定し、リード優先順位付けの構造的根拠を提供する。 • 開発可能性（Developability）評価 インシリコでの開発可能性評価を実施。凝集ホットスポット、安定性リスク、溶解性の問題を特定し、ウェットラボへの投資前に製造上のリスクをフラグする。 • AIを活用した設計と検証 タンパク質設計のための生成AIアプローチを適用・評価する。AI提案のバリアントを物理ベースの予測と比較検証し、信頼性を担保する。 • ウェットラボフィードバックの統合 計算予測と実験結果（SPR、cryo-EM、HDX-MSなど）を比較し、予測精度の継続的改善とモデリングワークフローの洗練を行う。 • 部門横断コミュニケーション 複雑な3D構造データを明確で視覚的な知見に変換し、非計算系のチームメンバーが意思決定できるようにする。
▼What We Are Looking For
We value the ability to think from first principles. While AI tools dramatically accelerate our work, we need someone who understands the physics and biology underneath—someone who can tell when an AI prediction is wrong, why it’s wrong, and what to do about it. [Foundational Expertise (Required)] • Master’s degree or PhD in Computational Biology, Structural Biology, Biophysics, Biochemistry, or a related quantitative field. • 3+ years of hands-on research experience in protein structure prediction and interaction analysis (PhD research counts toward this requirement). • Strong grounding in structural biology fundamentals: protein folding principles, intermolecular forces, binding thermodynamics, and antibody architecture (V-region, CDR loops, Fc engineering). You should be able to evaluate a predicted structure without relying solely on automated confidence scores. • Proficiency in Python for structural bioinformatics workflows (e.g., Biopython, MDAnalysis, RDKit). Comfortable building reproducible analysis pipelines, not just running one-off scripts. • Experience with molecular visualization and modeling tools (PyMOL, ChimeraX) and at least working familiarity with one physics-based modeling suite (Rosetta, Schrödinger, or GROMACS). [AI & Computational Tool Proficiency (Required)] • Practical experience deploying and interpreting AI-based structure prediction tools (AlphaFold2/3, RoseTTAFold, ESMFold)—including understanding their limitations, failure modes, and when to fall back to conventional methods. • Experience using LLM-based AI assistants (e.g., Claude, ChatGPT, GitHub Copilot) or other AI productivity tools to accelerate research workflows—such as literature analysis, code generation, data interpretation, or hypothesis exploration.
